Baby Blues Nightmares unfolds across five chapters, taking place in both the toddler's home and his childcare centre. The first two chapters follow a linear progression, guiding players through a structured narrative.

However, in Chapter 3, the gameplay opens up into a free-roaming childcare environment, allowing players to explore at their own pace, choose their paths, and complete objectives in any order as they search for the lost toys.
